In general, yes.
If referee is incapacitated, should stop at the next stoppage (assuming qualified Assistant Referees are present and they do not stop play).
If a player deliberately threw/kicked the ball at the ref, well that's a free kick and red card. There could be some other quirks.
Having said all that, referees are human and if a team looks like getting a huge advantage - such as huge goal scoring opportunity -they may stop play (perhaps using a pretence) to stop that occurring.

my post is in regards to something that occurred in a game today
the ball was kicked, brushed the referee's head, and went out for a throw (it would have gone out for a throw anyway, although this is irrelevant in the LOTG) yet he called for a drop ball
when questioned he said he was "following the rules"
had the throw in been awarded, it would have been to the defending team
as it was, the attacking team won the drop ball and had several shots in the passage of play following, with several goal line clearances included
had a goal been scored, would the defending team have grounds for a replay?

What if the referee was wearing a wig... would it then be considered an outside interference and hence a drop ball?

technically it is either a goal or an own goal, credited to the player that touched it last
